If the join in the 2 substrates is a straight break then you can insert a movement joint other wise you need to make sure deflection is zero and then just uncouple the whole floor with Ditra/dura ci etc..
As for the the break in the floor with ufh...then treat the floor as 2 zones...1 mat on each section..with seperate probes and stats.
