The only way to get over the different sizes (thickness)of the metros is to set out so the high part of the tile is always against the trim, both horizontally and vertically.

Either scrape right back and plaster skim or fit 3mm wedi boards on adhesive, I would definitely fit wedi boards and if the bath and basin need moving, just move them.
Just make sure the original boards are all fixed and secure then prime, lay 6mm aquapanel on flexible adhesive with screws and washers and you'r good to go, no reason to remove the boards to put more boards down.
You could remove them and fit 22mm cement boards to the floor instead but it's...
I'm guessing that the substrate has cracked, they should have been laid over a decoupling mat or laid over boards.
Could be thermal expansion or subsidence.
They look like Travertine which is very soft and brittle, I can't recommend a cure, think the floor will need redoing
If I understand you correctly, you should remove the architraves and skirtings, then cut the bottom of the doorframe so the tile will slide underneath, then refit archs and skirtings.
You will have to plan the layout so you will be able to lay at least two tiles in every doorway
No point IMHO, better use 18mm cement boards or 18mm flooring with cement faced boards over. Ply will always creak as there is no way to bond the edges properly, tongue and groove flooring, bonded to floor joists (gripfill etc) and screwed, with pva glue on the joints will give a much better sub...
the brick stud wall has no timber stud atthe end so you will need to screw/stick the wedi board on, so use some primer for belt and braces.
The stepped render is possibly from an old shower tray or something? this needs to be perfectly flat to the substrate, maybe stick a wedi board in there?
