Personally, I would treat it the same as a door that needs planing when I do a floor - remove it and advise the customer that they need to get it sorted as it's not my problem (in the nicest possible way).
I would do what you have been asked, i.e. tiling and let the customer sort the rest of the issues out, unless you market yourself as a handyman that also does tiling????
