Either way if you go for tray in first or not I would build the cubicle up and position in place to see if the clearances are ok. had a shower to do not so long ago. Followed manufacturers guidelines and when come to fit cubicle it overhung the tray at the front. At that stage its too late for excuses. So I would say wether you tile first or tray first then tile, make sure the cubicle fits.
