Read this: Epoxy and waterproofing

I'm do not know wether or not using epoxy in combination with slate is a good idea, but I do know it's not a very good idea to combine waterproofing, cementious adhesive, and epoxy grout, for reasons mentioned in the link.

If you use cementious adhesives and grouts specifically designed for natural stone, you'll be fine. Epoxy is overkill in almost all domestic applications, and often it's more hassle than it's worth; for the purpose of waterproofing, membranes is the best solution for domestic applications, unless there is rising damp, in which case you need a waterproofing system which allows for vapor diffusion.

Most modern grouts have additives which provide some protection against mold and discolouration, and that protection strengthened if you use some sort of impregnator. Regular cleaning and using correctly chosen cleaning agents, and other materials, are your best allies if you want to maintain the "fresh" look and avoid mold.
